Please forgive me if this has already been stated, I do not have the time right now to read through the several pages of replies.
So here is my suggestion. More than one author here uses a main character or a set of main characters for all or most of their stories. Yet few of those stories have been posted under a single multi-part heading. I have obviously read the ones that I refer too, and can say that I have not had any trouble following the plot and sequence of events. You may find that many of your chapters could have stood alone as a separate story any way... so why not just post each chapter as a new stand alone story? You can use a common title adding a chapter number, which would keep the sequence in order, etc, etc.
If you want to post other stories along the way, and worry that adding a non related story may make it difficult to sort through the content, simply create a new author account under your user name, and post other, non-related stories, there.
As far as changing the availability of previouos chapters, or creating new sub categories for Story Series goes, I think there could be some tweaking done, but that may be way easier said than done.
